Pokemon theory I thought of:

Using the Azure Flute originally was confusing in dpp. The real obtainment and using method was probably scrapped in favor of just giving the item to the player. The Ruins of Alph event in hgss is probably a remnant or early build of what was supposed to happen with the Azure Flute
